I would like to have this run within my Joomla site, is there any sign-in bridge? I’d like to be signed in to Projeqtor when I’m logged in through my Joomla site? And for new sign-ups.

Any thing already done?

No nothing exists for Joomla integration in ProjeQtOr.

Sorry, another question. I'm having discussion with a dev., and as this site is also a Joomla site i was wondering... do you have it setup that once someone login to the Joomla side, can Projeqtor use/share Joomla ACL? Or are the user permission completely separate (each need to sign/login)

Any guidance would be greatly appreciated.

No there is no joomla integration.
There is nothing shared between this website and projeqtor application.
