Yes, you can, several ways possible

1) use projet object for structure, so Company 1 and Company 2 are projects containing sub-projects.
2) use Organization : you then need to have Project A - Main, then Project A1 linked to Organization 1 and Project A2 linked to Organization 2
3) Don't care about splitting, just use resources from different comanies (as defined on resource as organization or team), then you'll get reports per orgnaisation or team
